A commander in Naval intelligence dies during a shootout involving others with the Los Angeles PD after a traffic stop; Callen returns to duty after recovering from his gunshot wounds incurred at the end of the pilot episode; the Office of Special Projects (OSP) has moved into different quarters. Director Vance says that the case of Callen's shooting remains open. The gang in LA find out about the victim, his sister, her daughter (who's missing), and a long-time best friend, who enters the scene and the action. Both Nate (the staff shrink) and Hetty (the operations manager) make constructive contributions. The team start putting the pieces together. Sam and Callen attend a party with fireworks, then they pitch a deal to someone who's someone else; the surprises multiply, and the atmosphere becomes tense, but Sam and Callen work things out and return the missing daughter to her distraught mother. G and Sam take part in a conversation which never happened; Eric finds the face of the finder of the drone; G and Sam find a suspect and a surprise, then Dom finds another suspect and another surprise; Kensi learns about family interrelationships, then G and Sam stop an empty truck. Eventually the team put the pieces together, then G and Sam board a yacht and discover a pilot at work while Eric holds a fire drill at a high school and disposes of a weapon. Everything works out. Citdential guys mess up a meet. Kensi meets a businessman and initiates a deal, then she tends a bar and brings in G. Work and surprises ensue, and the gang gather the pieces and put them together as they go; Natalie gets her counterfeiter, and the gang get their murderer. Natalie and G have a closing chat. G identifies the victim as a Russian girl, a short-time neighbor (in Venice, California, near Los Angeles), the last person whom he saw before he took gunfire, six months before (at the end of Legend II, s6e23 of NCIS). The gang learn about two other deaths and an unhappy coincidence; G talks again with a former friend from Moscow, who provides information; Nate and Hetty have a heartfelt chat; G and Kensi unexpectedly meet another of G's former friends from Moscow; after a game of hide-and-seek G and Sam cuff the bad guy. While Kensi sniffs around, the suspect and a private, Scott, attacks her with a garrote, but she proves to be one tough chick; Scott goes to a brig, as do G and Sam in undercover roles (G as a fellow prisoner and Sam as a guard); during a staged breakout from an armored paddy wagon, G bonds with Scott and infiltrates his group (which is a renegade militia). Scott directs G to an armed camp, and Sam arrives in a different role; fun and games abound, as do subterfuge and an air show. From Washington, DC, Director Vance sends Abby, the punk-gothic lab techie, who has a unique theory that Frank was a victim of a serial killer, whom Abby calls The Phantom. G and Sam find the widow and her boyfriend, the latter of whom takes a short bike ride. Abby and Eric click, they go out on a date, and she disappears. G, Sam, and Kensi go undercover and put on quite a show; Eric sees Abby on video, then G and Sam see her in person; Sam mans a fire hose, and G zaps The Phantom. At an ATM on a public sidewalk in Westwood, California, in the burbs of Los Angeles, a man dies of a detonation of an explosive device planted in his cellphone; the victim, Ross, previously served as a staff sergeant in Iraq with a Marine explosive-ordnance-disposal (EOD) unit; the Callen team investigate. When Sam visits King, one of Ross's fellow EOD Marines, King has just discovered a bomb under his truck; while G and Kensi watch, Olin, another fellow EOD Marine, sustains injuries in an explosion of his car, on which someone has written in Arabic on the rear window; the team research Tariq, yet another fellow EOD Marine and a Muslim, born and raised in Michigan, then Kensi flushes him out, and Nate chats him up. The team reach an agreement on the identity of the bomber; Kensi, G, and Sam meet one of the fellow Marines at his workplace, where they also meet, collar, and cuff the bad guy. An impaired driver without identification crashes a stolen car into a strip joint in Hollywood, California, in the burbs of Los Angeles; the driver dies, as does a patron, a petty officer, who was one of several Navy cryptologic technicians inside the building; further, a dancer (from the Ukraine), sustains injuries; the Callen team investigate; G, Sam, and Kensi, with support from Eric, start making the rounds of checking and chatting. G finds a body inside a refrigerator; the coroner asks about Nate. While G and Sam speak with Katya, the dancer, gunfire erupts; Sam gets a lead on an Algerian with known contacts with Islamic militant groups; G fetches some stuff for Katya from her pad, and he discovers electronic gadgets, which lead the gang down a different path. Hetty receives and conveys orders from on high to end the investigation and ship all the results to the DoD; still, though, the team grab the bad guy and turn over him and much useful information to the CIA. In Los Angeles a disguised gunman executes a taxicab driver; two hours before dying, the cabby, Joey, a former Navy systems technician and petty officer third-class, sent an e-mail note to Jason, an alias of G in an old case; three weeks ago Joey became released from a prison term for his participation in an embezzlement of Navy money; G goes back undercover as Jason Tedrow. Kensi goes to a Navy brig and visits Perez, the ringleader, who's still behind bars; Perez appears uncooperative. While Jason talks with Jon, the remaining man involved in the embezzlement, a drive-by masked gunman executes Jon. Jon's sister has a boyfriend, Tommy, who has done time for armed robbery, and who dropped into her life as soon as Jon and the others went behind bars; Jason chats with Tommy. Kensi chats up Perez again, and he dies; Eric finds a coincidence, and he pursues it. The team find the pieces and the bad guy, and Jason rides off into the sunset. Written by DocRushing

Hetty brings in some high-tech help; G makes a phone call and negotiates a swap, which turns into a gunfight; G makes a second deal, which takes them to an empty van. G learns that the kidnappers did their deed for hire, but the motive for the abduction is still unknown. Eric remains missing; his teammates personally deal with his absence in their respective ways. G and Sam find dead birds and squirrels; Eric and Kensi find telephone traces and a street address, which allow the team to meet Esther, a sweet elderly retired researcher in biological warfare, who now suffers from Alzheimer's disease. Esther tells about her recent work, believing that she serves her country; she tells also about her two Marine drivers, who take her to and from a lab, where she recently isolated a protein responsible for botulism. The team find someone who provides answers; Sam goes undercover and attends a party and breaks it up; G musters a number of helpers, who catch the bad guys; G and Kensi go shopping; G and Sam take matters in hand. Last month in Baghdad during an ambush of a convoy, one US Marine died, and six others sustained injuries, then a robbery of the convoy took $5M of US funds intended for local contractors doing reconstruction projects; a Jihadist group took credit; now a clue indicates the existence of a connection in the LA area; Callen and company investigate; G and Sam find the body of a staff sergeant and some suspicious cash, then they check out a hangar, where they find even more cash, just in time for some fireworks. Eric identifies a suspect on video footage, and G and Sam recognize him as as a mailman; Eric says that he's also something else. The team figure out the remaining plans of the bad guys, but they wish to grab the person or people on the inside, so they create and execute an elaborate ruse to smoke out their quarry; it works; they get the bad guys, the cash, and much more. In Long Beach, California, in the LA area, a limousine chauffeur spots the body of a man wearing a dress-blue uniform of a Naval officer, hanging from a highway overpass, in what appears to be a suicide; the victim was Calvin Lee, a submariner, nuclear physicist, lieutenant commander, and the XO of a fast-attack boat; he was also a Chinese-American; Callen and company investigate. While Kensi and Nate check out Calvin's pad, so does one of his fellow officers; he runs; Kensi catches him. G and Sam speak with Calvin's sister, who tells them about his fiancée, then they find the body of his boyfriend, with his throat slit. Eric finds a connection with a Chinese gang, so G and Sam pursue it; when they check out a site in Chinatown, they encounter a gangbang. The team figure out the puzzle, and they find the pieces, put them together, and grab the last of the people responsible. This time Eric gains practical experience in the field. Eric finds two links to the same black street gang; G and Sam check out James's place of employment, and they find him inside Wendell's pad; while Nate spends time with James, the three musketeers check out other angles, and a gang battle breaks out and kills four; then James makes an amazing confession to G; a gang rampage goes down by night in a turf war over drugs; Sam and James attend a conference with several local businessmen; G takes a ride with three of them, and they do a job at a worksite; another gunfight breaks out and ends, and the team learn the remaining answers. In an alley in Los Angeles a photographer finds the body of a Marine lance corporal, Zuna, from Camp Pendleton, who bled to death; most recently he served as a guard at a bio-lab facility; Callen and company investigate. Zuna's blood contains a high level of heparin (a blood thinner); a pathologist adds details; G calls the death a murder; Kensi checks out a gym, where Zuna has spent much time, and she meets several other Marines and another man; G and Kensi visit Zuna's crib, where Kensi chats up a man who does not exist. Sam goes undercover as a fighter, gets into a match, wins, gets onto a team, gets into another fight, and lands in jail; then Hetty introduces the two warriors to each other. Another warrior dies; news travels fast; the pieces start falling into place; Sam and others rumble into yet another fight, which the good guys win. At 02:15 one morning a Navy lieutenant (j.g.), Brian, with two gunshot wounds, in a car not his own, drives into a canyon from Mulholland Drive in Los Angeles, then dies; Callen and company, including Deeks, investigate; Deeks has a couple of awkward moments; the team pick up several clues about the circumstances of the preceding night, including Aubrey, a young socialite woman. Kensi and Deeks speak with Aubrey's stepfather. G, Kensi, and Deeks go nightclubbing; Kensi discovers an alive missing girl, and she says that a victim just became a suspect; the team meet several interesting people; Kensi decks one and cuffs him, and G pops another one; the team escort away Aubrey, who gives Kensi much useful information. Kensi and Aubrey go to the latter's home, where Kensi sees more clues, more people, and a part of a solution; Aubrey leaves, Kensi gets into trouble, and G, Sam, and Deeks ride to the rescue. Dom as a prisoner shows up on a jihadist website, on which an unknown terrorist threatens to execute Dom unless the USA releases a particular Muslim prisoner; the OSP team swing into action; Hetty calls in help from various sources. Sam recognizes his friend Moe in surveillance footage; G, Sam, and Kensi make inquiries and find a runner, and Kensi rescues a computer; G talks with the runner, and Sam leaves an impression on him. G and Sam find and pursue a lead to Kalil, a wealthy businessman in LA suspected of funding terrorist activities; they find him in the company of his lawyers; Hetty advises G to use extreme measures, so he does, and he produces results. Dom has made a friend among his guards, who offers him help in escaping; meanwhile G, Sam, and Kensi follow Kalil to an old theater; Kensi suddenly discovers that Dom has been in the theater; fireworks break out, then Sam finds Dom but not quite soon enough. Two days after the burial of Dom, Director Vance tries in person to dissuade Hetty from resigning. At the Van Nuys Airport (west of Burbank and northwest of downtown Los Angeles), while two boys (aircraft fans) watch and record the flight operations, a bizjet arrives, three men emerge and meet another man (with a Suburban with black glass and a government plate), then an armed gang of thugs intervene, kill one Army MP in mufti and wound two other men, free a prisoner (Keshwar, the leader of the TaJ, who was supposed to be exchanged for Dom), and vanishes. Vance says, There was a breakdown in the system somewhere. Callen and company join the Army CID in seeking Keshwar; G and Sam, teed off at the world, start tracing blood; Eric finds a needle in a haystack; Sam talks with him; in a cave Kensi finds cash and an explanation; Eric finds the van, which then explodes. G, Sam, and Kensi board a ship, lose Keshwar, and regain him, and G figures out the rest of the story. Written by DocRushing

While undercover G realizes that someone tails him; G chases him; the tail runs into the paths of two vehicles, each of which hits him; G hears his last words: Callen, Callen. G leaves the scene, and he sends a codeword to signal that the operation has become breached; G becomes a ghost, and he receives two weird phone calls from Eugene Keelson, who offers to sell data to G about himself in return for a favor. G accepts the offer; the OSP server becomes compromised, so Eric shuts it off; Hetty says that G is alone and in the cold; a group of armed Bulgarians approach G, who does the favor, but the deal turns sour; G torches a Burb and walks away; Sam finds G and chats him up; on a borrowed server Eric gets a trace on the Bulgarians; Sam makes a discreet inquiry; another meet and shoot-out follow. Hetty tells G that the entire NCIS has become compromised, and she brings him back in from the cold; G meets Keelson and zaps him. Eric gives the gang another lead. Written by DocRushing

While G, Sam, and Kensi visit Keelson's computer center and physical records, the computer files self-destruct, and the premises ignite and burn; however, they rescue several documents, which include a list of G's 37 foster homes and orphanages plus five more addresses, which he does not recognize. The team, tracing clues, find a birth certificate for Amy Callen, now known as Amy Taylor; Hetty sends Sam and Kensi to Amy's place but chats up G; Eric gives G some data; Sam and Kensi find a tossed pad with nobody at home; G pursues a lead and finds a trashed home, the infamous Trent Kort, of the CIA, with whom G previously worked, and who shows him the body of a contact killed by bizarre means. Eric gives clues to G, who traces a lead to Amy, who as a teenager said that she had a brother; while pursuing a van, G runs into trouble, but he finds Amy, who's truly Hannah Lawson, but who tells G about Amy; the cavalry arrives, so they all take care of the bad guys.
